I would guess its place will be in the fallen hero timeline, its the best place for the current state of Hyrule(It could be the original abandoned kingdom) and for the state of the Master Sword. It having not been used since A Link Between Worlds, which would explain its state of decay. Don't know why people are bringing up amiibo, never has an amiibo had anything to do with the games story and I highly doubt this one will either. They are just giving you something cool for the amiibo(or game)purchase.

@Sepewrath: While true, this is first game were we have two different Links helping each other. And these two Links seem to be from different times.

@iandizion713: Like I said, its just a cool amiibo thing. But Nintendo would never put story elements behind amiibo. They don't even do that with DLC, which essentially every who owns the game has access to. With amiibo, besides the point of not everyone wanting them, Nintendo still has a production problem and everyone literally cant get them. So Nintendo wouldn't put major gameplay or story elements behind it. Wolf Link is just a bonus and nothing more.

I say lets go crazy, 100 years ago shat went down in Hyrule, Wind Waker HD and Twilight Princess HD collided and the times have gotten crossed. Toon Link, Wolf Link, and Zelda Amiibo plus many more will bring you a partner to life to save Hyrule once again.
