I went Kefka as well. I mainly only know these two from the Dissidias' but I thought Kefka was a better fighter, a more interesting character, and he had the crazy to back everything up. He is like the Joker meets Sauron.
I voted for Kuja, although it was difficult. I enjoy Kuja more and he doesn't die because of the main party, so i have to give him props for that. He's also my favourite villan... ever. After just finishing six though, Kefka still gives me nightmares. *shivers* Man is he freaky. It was a tough choice, the deciding factor being that i love Kuja and moderately despise Kefka. On a side note, they both start with K. It amused me.
I thought Kuja was a better character to fight with than Kefka in Dissidia. This is not something to vote on though. I do not think Kefka could beat Kuja trance. Kuja broke kefka's spell on Terra in Duodecim. Also Kefka let Lightning beat Kuja in DFUodecim becasue he wants to rewrite his memories but Kuja would kill Kefka. Kuja i also faster than Kefka. I wonder how it would have went with Sephiroth versus Kefka.
I liked Kefka because he kinda brings out the theme to the original Final Fantasy, all medevil and magic and swords times of the series. Theres a deck of cards, Kefka's the joker.
