Personally i give my number 1 spot to FFX for the jecht fight. Nice metal music makes it really feel epic..and aweesome lol.

the prince cort fight the first time you face him in legend of legaia...the song name is... Young Nobleman of the Mist but if you look it up listen to the whole song
I liked the Battle with Magus from Chrono Trigger. That little eerie wind noise at the beginning is killer
Oh man back in the pokemon days. the Gold/Silver Lance battle music gave the suspense feeling that your one fight away from being the champion.

In terms of unique boss music I'd have to agree with the OP in that FFX's final boss music was truly extraordinary. In terms of generic boss battle music, I'd have to go with FFVII.

Okami-The Sun Rises: Wonderful song, and it made the boss battle truly epic, and I don't use that word often.
Shadow of the Colossus-Demise of the Ritual: Unlike most boss fight music, this one carries a deep sense of foreboding. You could feel the grim determination of your character to see this through to the end.

The battle with Jecht in FFX.
Emperor Doel in Legend of Dragoon.
Two Pyramid Head fight in Silent Hill 2. (Actually all of soundtrack in SH 2 is fantastic)
Fighting Krauser in RE 4.
Fight with Ansem in Kingdom Hearts.
And a whole lot more, I cant remember off the top of my head.
The music that accompanies the boss fights in No More Heroes is pretty memorable, the duel with Henry being my favourite.
