FFVIII's Ultima and Omega Weapon
Ninja Gaiden's Alma and Doku
Contra Hard Corps' Virtual Reality boss (It took me months to beat that annoying thing. lol)
syztem's answer is the right one:D C'Thun from WoW literally couldn't be killed until Blizzard fixed him. I never fought v 1.0 C'Thun but I feel sorry for the guilds that banged their heads against that brick wall over and over. Some tough boss fights in the history of that game for sure, especially the ones that were bugged or broken
Single-player games:
-The final two fightsof Super Ghouls n' Ghosts... game's hard enough using the best weapon but then at the end it forces you to use a crappy weapon to beat it
-Fire Leo in Viewtiful Joe
-most of the bosses in Ikaruga and Gradius V
-the optional bosses in the Final Fantasy games that people speak of and the Kingdom Hearts games although I never really bothered to make a serious attempt on those.
-I am losing memory of the NES days but I recall some bosses in Contra and the Ninja Gaiden games as well as the Grim Reaper in Castlevania
-I thought Agni and Rudra from DMC3 were vicious, I had a lot more trouble with them than I did Vergil
-Final boss of Half-Life 1 and Ares from God of War on God Mode
-And we can't have a tough boss thread without mentioning Mike Tyson :D

final fantasy 8 - adel, not that this was that hard but because i wasn't leveled up enough and it took me agesss to do
final fantasy 10 - second to last boss (braska's aeon), this was really hard aswell, maybe because i was under leveled
final fantasy 12 - yiazmat...the hardest thing about this was the length...but it was still difficult aswell

Though if we're counting MMO bosses then we may as well just forget about single player game bosses. Single player bosses are meant to be killed in a short amount of time (usually just a few attempts, if the dev is really sadistic then maybe a few weeks of retries). True true... I've never played an MMO past WoW but have read all about some of the raid bosses in EQ, FFXI, etc -- stuff that was not only hard to kill but hard to even get a chance to fight. Then with WoW you have the history of bugged and/or roadblocked bosses -- i.e. C'Thun v. 1.0, Ouro 1.0, broken Lady Vashj, early Vael, early Nefarian -- on top of functioning bosses like Four Horsemen, Kel'Thuzad, Twin Emporers, Razorgore, or normal C'Thun that took weeks if not months to kill, if a guild could even kill them at all. Definitely a different ballgame.

Agreed. I would always sigh after I defeated a boss in that game.
-Lavos's final form-Chrono Trigger. It took me so long the first time through and I had to remain focused the entire way through.
-Emerald Weapon-FF7. Even with my brother's data with 4 cut, MASTER Final Summon materia paired with MASTER Phoenix materia, MASTER Quadra-Magic with Bahamut Zero, Knights of the Round, Underwater breathing materia, W-summon, Full-life magic and everyone having 9999 HP and 999 MP, it still took me half an hour at least.
One time I somehow pulled off a quick victory without the underwater materia by using Bahamut Zero 4 times consecutively with Quadra-Magic over and over again before the 25-minute time limit was up. I still don't get that one.
-Metroid Prime-Metroid Prime[spoiler] 's final form [/spoiler] . It wasn't hard until I figured out how to win, but I died the first time, so after all that work, I get annihalated.
-Ninja Gaiden Black's bosses the 1st time through. Man that game was tough. Training by beating enemies before the time limit finished was my way for getting a sense of how to play the game right with weapons. That Dragon Sword feels like it was made for me now.
I don't think stat-based RPGs count, since it's mostly a matter of gear and character levels.
Anyway, your shadow at the end of Zelda II: The Adventure of Link is pretty ridiculous.

As far as something a little more modern...the end of Ratchet and Clank was kind of a pain in the ass.

Dude, you can stand at the edge of the screen and just stand there swinging your sword and you'll be guaranteed a win. Not even joking man, I've beaten that game at least 20 times.
My hardest boss fight is in Zelda II as well. I've played through all the game with level 1 life and attack, and can't beat Thunderbird for the life of me with those stats. So. ****ing. Hard.
That Alpha-something numbers blob in DOA 4, but that generally goes to any fighting games boss with all the cheap powerful moves they possess.
A personal tough one for me was the third version of Nightmare for Devil May Cry on the hardest difficulty setting. Not much space to move, having somebody trying to zap you from the distance and the last part where it completely changes its form and seems to take little damage makes it the most difficult one for me to beat. It took me over a month until I finally took it ou.

Well, I wasn't aware of that apparent glitch. Of course, I don't tend to use strategy guides except for some online games. I've beaten the game, but that boss fight was still hard.
