Probably Nyx Avatar in Persona 3. My first attempt was over an hour, only to end in defeat two forms from the end. When I did finally beat it, no one except the MC was alive, and he was mostly caught in a loop of Soma spamming and getting 95% of his life taken off every hit. The only time I could attack was if Nyx missed. It was absurd, and a total triumph when it went down.

Ninja Gaiden cheap? if you mean the original then lol no, no offense but you probably just suck.
Now if you are talking about Ninja Gaiden 2, then I wil agree. Some of them were really cheap... Alexei for example.
Hardest boss for me was the final boss of NG2, in my mentor run I reached him with no health potions left... what a nightmare.
Bass from Battle Network 4. Considering the fact he can kick your ass with just TWO attacks even at max health, packing 3000 HP and having temporary invincibility while he's moving is enough to make even the most seasoned veteran gamer rage.
Oh, and to win this fight you have to pour all your luck into assembling a weapon combo via random selections, hit him right and not die in the process. Capcom, I think Skynet deserves to nuke you for this atrocity.

No I meant NG2. Can't even beat it.
Well... Not really a boss, but some of the other commanders in Red Alert 3 had some sxc people around them, so I bet they were hard ;) , if you get what I mean...
But seriously... Erm... Probably some of the psychos on dead rising at level 4 - That took the piss :'(

Probably not the hardest I've ever dealt with, but off the top of my head, Satan on Inferno difficulty in Dante's Inferno was a real b***h

I'm not going to list a single boss but instead a design philsophy that JRPGs like to use. Make the thing undefeatable unless a very specific, usually cryptic, trick is done.

Captain Blue on Ultra V- Rated difficulty on Viewtiful Joe. Actually, I still haven't beaten him, but I've gotten to his last form and ALMOST killed him. Ugh... so much frustration.
From recent memory the hardest i can remember was Flamelurker in Demon's Souls, because I fought him with punch weapons while at a moderately low level. It was my fourth time playing through the game, and I was looking for a challenge.
Some other really difficult ones I can remember are:
I would say Crawmerax The Invincible in Borderlands "General Knoxxx" DLC. That ultra secret boss is simply unbeatable 1 vs 1 unless you exploit some glitches. In 4 players co-op, he is still extremely difficult to kill.
There surely are harder ones, but Metroid Prime (final form) is insaneBlack_Knight_00

Dammit, thanks for resurfacing those terrible memories. :P Yea, I'd have to go with the Wiegraf / Velius battle in Final Fantasy Tactics as well. On my first playthrough I didn't know it was coming and I foolishly saved right before it (MULTIPLE SAVE SLOTS ARE GOOD), and pretty much screwed myself. Quit right there and didn't pick up the game again until a couple of years later and thank God I did...Amazing game and one of my favorites to this day.Velius from final fantasy tactics. There isn't a harder boss.
