I dont really have any rare games, although I'm one of the 5 people listed here as owning Dead Rising for mobile lol. I have Oracle of Seasons and all those classic Mario, Metroid, Zelda,and Super Smash Bros. games for Gamecube and GBA. I have Final Fantasy VIII sealed but it's greatest hits...I'm ordering FF origins black label soon...
I guess all my MSX games, wish I still had their packaging though. Back then we just played the game and disregarded the (now) vintage packaging and instruction manuals. It's difficult to disregard packaging nowadays because if it's cardboard you sense the rarity in it and if it's a CD/DVD/Blue-Ray case you need it to protect the disk while the instruction are neatly tucked in.

FF Tactics, Suikoden 2, Threads of Fate black label cib.

But I'm a player collector so I don't have anything uber-rare that I wouldn't be caught dead playing.

(Gamecube):
-Resident Evil 3
-Final Fantasy chrystal chronicles (not sure if it's rare)
Not sure exactly how rare these are but I know they go for decent amounts nowadays.

Either Banjo-Tooie or Shenmue 2 (the DrasmCast version). Both of them only sold less than half a million units.
I used to have all these rare SNES games in their box in mint condition with manuals and all the original inserts. Games like Secret of Mana, Chrono Trigger, Earthbound, etc. (I was a neat freak in high school and would always keep all the boxes and manuals and all inserts). Then I sold it all for a PSOne when I was 16. I know some of these games can fetch a ton of money, especially with their original boxes and manuals in mint condition. I really regret doing that now.
Welcome to the club. I did the same so I could buy a PSP. The games I sold weren't super rare, but I liked them them a lot. Mine would probably be Marvel vs. Capcom for the Dreamcast. I also recently had ICO but sold it. $12 at a used electronics store -> $45 on Amazon not too shabby.
I hated that game. The GC controller didnt fit it at all. Original is much better.Right now it would be Metal Gear Solid: The Twin Snakes for the Gamecube.

The topic is really about most expensive game and not rare as i see some pretty big selling titels being called rare !
A game like Radian Silvergun is very expensive for the Saturn but not particular rare .
Mine is Harmful Park for the PS1 then or maybe Gaia seed !

I don't think I really have any rare games.
But, I guess my rarest would be a King James Bible Cartridge (?) for Game Boy, and a sealed copy of a black label Parasite Eve for Playstation (okay, so it's not really rare, but cool to have nonetheless).
It kind of makes me sick thinking of the games I had in the past that I either traded or sold that are now considered rare...
Well I have a Virtual Boy and a bunch of games but none of the rare ones.

Top Loader SNES, and a Sega Genesis Nomad (both awesome)
Cubivore, Ikaruga, Tube Slider, Pro Rally,Jedi Outcast on Gamecube
Buck Rogers, Dune, and Starflight with maps instructions boxes on Genesis
Working Jaguar with about 30 games, all with overlays boxes manuals - I even have a copy of Towers II Plight of The Stargazer ... the only RPG on the Jaguar and a great game at that. If you ever find a copy (good luck)it's easily over $100 and Atari Karts
