I'll always think Sephiroth is one of the best. For the first disc of FF7, that kind of illusive super soldier thing really worked. Things like finding the Midgar Zolom impaled on a tree, did a great job of creating suspense.
I realise it wasn't actually him in the end (spoiler!), but it's sort of him.
I never did get the Kefka appreciatio myself. He was just a psychopath. I didn't understand what's so great about that. Pretty easy to write as well. I always saw him as a worse version of the Joker from Batman.

Agreed, I loved and hated him at the same time, couldn't wait to kill him though :P
Saren from Mass Effect.
I don't consider Saren to be a villain. He was under control of the Reapers the whole time, making the Reapers the villains, not Saren. Saren was just a pawn.
For me, the best villain might just be Kane from the C&C series. His level of delusion and prophetic speeches were fantastic.
Dr. Robotnik from Sonic and Mr. X from Streets of Rage are my favorite villains.
