A few of ideas:
1. A party-based RPG, with the endings of each of your party members being based on how much influence you had over them, and how strong they got during the actual game:
i.e. The 'mage' ends the game at level 20 due to underuse, with max level allowed as 40. So twenty years into the future he fails to stop a summoning ritual. However if he ends the game close to 40, he stops the ritual, or participates in it if you were evil and had lots of influence over him.
This would take multiple-endings to a whole new level.
2. MMO modern-day spy game. Multiple factions with the possibility of defecting, weapon proficiencies, spy skills and gadgets, Assassin's Creed-like parkour during a chase (with the option of shooting while running, of course!), and of course disguises (which hide your username until you get exposed). The mission structure would pit a player or a team of players against each other, and sometimes against a common enemy but with different goals in mind.
i.e. A squad from faction A wants to defuse a bomb in a facility guarded by Faction C. Faction B wants to disarm it and take it for themselves. Faction C wants the bomb to go off so they defend against Faction A and B. But only the server knows all this, as far as each faction is concerned there could be twenty factions vying for the bomb.
3. The Pokemon MMO. You know you want it!
