my favorite RPG of all time is FF2
i loved FF7 but hated all the FF games since that one.
if you count legend of zelda: link to the past as an RPG then that tops the list (i see it as more of an action/RPG) and not a pure RPG.
fallout 3 is it a shooter or RPG? if RPG it tops all of these
i also love kindoms of amalur reckoning - might not be considered an RPG becuase it's so action/combat oriented
so i'll say
1. Legend of Zelda: Link to the past (best game ever - bar none IMO)
2. Fallout 3
3. FF2
4. FF7
5. KoA:R
Final Fantasies 6, 7, 8 and 9.
Suikoden 1 and 2
Chrono Trigger and Cross
Lunar 1 and 2
Star Ocean 1 and 2
Dragon Warrior
The Elder Scrolls IV: Oblivion
The Elder Scrolls V: Skyrim
Star Ocean 2
Persona 3 & 4
SMT Nocturne
Chrono Trigger
Valkyrie Profile
Breath of Fire 1,2,3 & 4.
Pokemon Blue
Dragon Quest V & VIII
Final Fantasy IV & VI
Dark Cloud & Dark Cloud 2
Disgaea 1
FFT Tactics
Tactics Ogre
Lunar Silver Star
Riviera
Sword of Mana
Earthbound
Suikoden 1 & 2 (excellent stories and characters)
Suikoden Tactics (weak story, but very addictive battles)
Vandal Hearts 1 & 2 (awesome stories, fun battles)
Adventures of Alundra (Zelda's evil clone!)
Breath of Fire 1 & 3 (I just couldn't get into 2 for some reason...)
Golden Sun 1 & 2 (awesome dungeons and stunning environments)
I havent played a whole lot of rpgs. But Id say every Elder Scrolls game since Morrowind. I remember enjoying one called Legend of Dragoon or something like that. There was a turn based Lord of the Rings game I enjoyed, I cant recall the name now. KotoR was fun. My all time favorites are the Mass Effect games though.
Baten Kaitos: Eternal Wings and the Lost Ocean for the Gamecube is a nice turn based game with a card based combat system.
I also like any of the GBA or GB Pokemon games, DS ones are just too slow paced. The Paper Mario series is also very good along with Megaman X Command Mission. Oh, Tales of Symphonia, Skies of Arcadia, and XenoGears!
Just so many that I love!
Give Final Fantasy III (VI) a shot, I don't think anyone that's played both III and VII would say the latter is better -- it just got a lot of exposure as a PS game. Chrono Trigger is also worth checking out -- easily one of the best RPGs ever made -- as is Phantasy Star II and Final Fantasy II (V) - if you go for FF II, you might want to get a version that isn't the original SNES American one or the one on the Wii VC - they were both toned down in difficulty, and turned out to be very easy.
More recently, Xenoblade: Chronicles and TESV: Skyrim come to mind. I'm not a huge fan of The Last Story, but it's critically acclaimed.
In no particular order

The Mass Effect series has always been my all-time favourite RPG series. Other RPG's that are great to play are Dark Souls, Kingdoms of Amalur: Reckoning and Deus Ex. I haven't played the Final Fantasy games, but I've heard they're really good and plan to get into them soon. :)
1. Titan Quest and expansion == the BEST ISOMETRIC RPG
1. Demons Souls / Dark Souls == all time BEST ACTION RPG - my all time favorite.
3. Kingdom of Amalur Reckoning = excellent gameplay and graphics
4. Torchlight = fun cartoony rpg
5. Diablo 2 == good darker isometric RPG but excelled by Titan Quest
6. Dungeon Siege 3 = liked it. decent gameplay and graphics
7. God of war series = loved the story, action rpg elements and overall feel
8. Deus Ex HR = only Deus Ex I played. Fun and enjoyable.
Personal tastes are subjective and debatable, of course.
Objectively speaking now, let's consider these aspects that make a truly unique and mature game experience:
1. FULL VOICE ACTING (important base for any characters' personality)
Notable: Gothic series, Dragon Age 2, Mass Effect series
Winner: Mass Effect series
2. CHARACTERS (memorability, immersion, personality, emotion, romance etc)
Notable: Dragon Age series, KOTOR series, Mass Effect series
Winner: Mass Effect series (almost tied with KOTOR)
3. CONTROLS, MOVEMENT, ORIENTATION (inspired, logical, choreographic combat)
Notable: Gothic series, KOTOR series, Jade Empire, Kingdoms of Amalur Reckoning, Mass Effect series
Winner: KoAR (almost tied with ME)
4. DIVERSIFIED STORY (possible multi-story; attractive narrative, moral choices, alternate paths, different endings etc.)
Notable: Gothic series, KOTOR series, Vampire the Masquerade Bloodlines, Jade Empire, Mass Effect series
Winner: KOTOR series
5. LOGICAL DIFFICULTY (building main character makes a real difference in fights; same goes for equipment)
Notable: Gothic series, KOTOR series, Jade Empire, Mass Effect series
Winner: Gothic series
6. VISUALS AND GRAPHICS
Notable: KoAR, Mass Effect series
Winner: Mass Effect series (almost tied with KoAR)
...............................................................................................
Overall winner: Mass Effect series. This game really draws a standard for the future rpg games.
Conclusion: There are games of the past and games of the future. Games of the past didn't care much about the Person itself (gamer, main char, npcs etc.), whihc means: personality, dialogues, philosophy of life, emotion, romance etc.
Games of the past insisted on graphics, gore, "dark" something, tons of eye strenuous effects, killing. There comes an age when you grow up, evolve and, naturally, leave such games behind you.
Games of the future will come to care more and more about the Person and Emotion above combat and action. Not that action will dissapear, instead will have its place, one well behind the first one of building a Personality and Relations...
That's one reason why some people prefer a good Visual Novel to many so-called "rpg games"...
