Planescape: Torment probably has my favorite as well as the best overall storyline in any game I've ever played. If you're a fan of fantasy and like to read, seriously, you have to play Planescape: Torment. You'll be blown away!
The overall story arc of the Baldur's Gate series was also pretty good. From the very start where you've a weakling orphan to the end where you're an extremely powerful demi-god battling creatures so deadly that even famous characters like Drizzt and Elminster wont take you on. And after the 200+ hours it takes to bring a single character through every game, you become pretty fond of em by the end.
I'm pretty fond of Bioshocks plot right now, I'd say more but that'd spoil it for those still waiting on the game.
Psychonauts is fun in a crazed insane kind way! Raz is fun, I hope they make a second game. Too bad they probably wont since the game sold so poorly, which just goes to show kids these days ain't got no taste when it comes to games.
