I can't really add anything to this that would explain things any better, to be honest. :)

For Zelda my favorite is Majora's Mask

For Mario my two favorites are Super Mario World 2: Yoshi's Island and Super Mario Galaxy 2.

SMW and ALTTP (both SNES) of course , everything else are just 3D rehashes of those legendary games

Super Mario Galaxy 1,2(can't choose between them it is like the same game with different storyline and levels XD)

For best Zelda, I'd have to say the OoT, Mario was SMG or Super Mario 64.

Poor Metroid gets no love ;)

Super Metroid is the best overall, and Prime is the best 3D.
