Some sort of cosmic force did something unusual to change how the fibers of the universe where arranged, the magnitude of such a radical malformation triggered a series of events wich concluded with the Joker's scars as a result.

the Joker in the comics never had scars that was only for the movie and they never gave a real reason...which just made his character more interesting and mysterious.
