That is true, but he regularly uses Metaphors in order to refer to religion. "Two headed boy" for example.

I really don't find that album very happy. It's actually pretty depressing, and Jeff Mangum's solemn expressions and rather cold approach live makes it seem sad too.Saturos3091

At times, yes, but most of the lyrics entail a story that ultimately shows signs of happiness and hope, even if the way he shows are ultimately sad. "Oh Comely" for example.
