I think the Joker is just classic, and not just because Heath Ledger made him so damn good. He's just always been there playing games with Batman, and his psychotic intelligence really makes for a classic villian.

As much as I liked FFX, Yu Yevon was a huge let down. Anyway it's probably a tie for me between Vader and SHODAN.

Same here. Doom is always my first answer all the time, every time. Doom always has a backup plan, and a backup plan for that backup plan, and a backup plan for that backup plan, and a....you get the idea. He can scrap with the best of them but rarely needs to and most importantly for any villain. He thinks of himself as the good guy.
