Major Villains
Riddler could work. He could be like the bad guy in Die Hard with a Vengeance holding Gotham hostage with various riddles to be solved for a crisis to be averted.

Mr. Freeze in order to fit with the current universe shouldn't need to be in subzero temperatures to survive, but merely be using liquid nitrogen as his favorite method of attack?

Minor Villains
Catwoman could work as a jewel thief with a lot of resources like batman.

Penguin as an arms-dealer/new mob boss.

Clay-Face not as a clay mutant but merely a master of disguise.

Dead Shot an assassin for hire to kill batman by the mob.
