If you listen to the developer commentary on all of the games, you can tell that Valve wanted people to feel a sort of "flirt" mechanic between Gordon and Alyx. And it was a way to make the nerdy gamer realise that, even though it's a game, the people in it have emotions too, and it brings about a much more realistic character in both Gordon and Alyx.
No, there won't be a sex scene. We're talking about Half-Life here, not Mass Effect or something (not that I have anything against Mass Effect, but the games play differently in terms of storyline). Plus, every Half-Life is from first person, so a first-person sex scene would be a necessity, and Valve wouldn't do something like that. It doesn't fit the story, the game, their usual "black" humour and it just doesn't fit FPSs in general.
The game might go as far as a kiss, or a kiss on the cheek, but you have to think about the gameplay mechanics of a FPS. If she was to kiss Gordon on the cheek, you probably wouldn't see her lips or anything, so it would probably work. But a kiss on the lips is a bit... hard to do on a FPS, considering in your own view you never see someone's lips as you kiss them. The game is meant to imply that Gordon does have facial expressions within the game, it's just that you never see them because you're looking out of his eyes. So a kiss on the cheek maybe, because it's easy to do and, like the hug from Episode One, it's out of eye view. But a kiss on the mouth is very difficult to do (because of the textures looking rubbish that close-up) and it gives Gordon too much of a character when he's meant to be a mute/emotionless (mostly) character.
I also, like other people, think that Alyx will die at the end, as keeping her in the Half-Life story (at least as a main character) is putting the emphasis off of the whole HEV superman Gordon Freeman thing that Valve have going. And, to be honest, that's what Half-Life is all about!
