So far the best "Total Conversion" mod ive played (as other mods are too numerous or simple to not "make the cut") so far has got to be cyber-punk teamwork oriented Dystopia mod (which is rumored to be retail, but the devs are not supporting a retail version) for HL2.

Ooh many great mods out there.
WarCraft 3 have TONS of mods. The good thing about that is mods is basiclly just a new map than can introduce an entire new gameplay style without haveing to hassle with a new install like most mods.
For WarCraft 3 dota is pretty damn awesome. That game needs to be standalone someday when WC3 shows its age.
Half-Life 1, also many great mods. I played most TFC and Natural Selection.
Quake 1/2 started the mod world, with mods like Jail Break and Weapons Factory.
Counter-Strike, Goldeneye mod for HL2, Desert Combat for BF2, and one of my favorites of all time was the aliens total conversion for the original doom.
Hmmm. There're two mod I really, really like out there.
T2X: Shadows of the Metal Age For Thief 2. Full retail length expansion pack complete with cinematics, voice acting, and everything else you'd have expected from a full official expansion pack... except this is fan made and completely free! Awesome!
The other are the Pocket Plane mods for the Baldur's Gate series, namely the BG1tutu mod which lets you play the first BG game with the engine and all the enhancements of the second BG game. I can't play the game without it now, its that good.
And although it's not out yet, I'm looking forward to the kotor2 restoration project mod which is getting closer and closer to being finally complete. Kotor 2 had an amazing story, easily better than the first, but it all fell apart in the end. It could have been amazing, instead it played more like a beta than the full game. Damn Lucasarts for rushing the game! Ah well! Obsidian's been helping out these modders and I'm looking forward to playing through kotor 2 the way it was meant to be instead of the unfinished thing we have now.
