Besides Halo's Master Chief, please name another FPS action hero. Let me do it for you... you can't.
Well I never even considered Gordon because I looked at him as a nerd in power suit. Sorry, you're not a hero, you're just a nerd in a suit. BJ, Doom Marine, Doom Soldier and Doom janitor are all the same type of guy in different locations. They are comprised of no substance, no character, NO NOTHING.
What makes Master Chief so special? All you see him is inside that green suit and you don't even see the outside of him. He doesn't talk that much and he is just another soldier. M$ made him popular through the xbox marketing scheme and so that is why all gamers know who he is.Master Chief gained character from his cutscenes. The last Halo3 trailer alone showed how much of a badass he is.
Duke Nukem 3DI played that back in the day of PII 300 MHz CPUs - and I hated it. But it sounds like that's just me.
Brilliant level design right there. But... since when was Duke Nukem 3D actually 3D? Take a look.

How aboout Kyle Kartan.. from Dark Forces I. A straight FPS made around the same time as Duke.. I think, if I remember correctly.. pre-Duke3D :)
Also, Duke was originally a side scrolling character.. Manhattan Project went back to that formula.. so based on your accounts.. Duke ISN'T really a FPS character but a side scroller.. and thus should be compared to other characters like Commander Keen :)

its kinda sad that we havent gotten that far in FPS games, only graphically. Duke 3D got me hooked on gaming and i still have my copy of the game and i tried the game again not to long ago and was actually stunned and how much stuff you could play around with in the environment, the interactivity in Duke 3D havent even been beaten yet in any fps game to date, prey had a small amount of that in the beginning of the game in the bar but that stuff went away when you got aboard the alien ship.
