I've used console a bunch in Oblivion and Fallout, however it doesn't seem to be working this time.

I picked a couple of perks I don't want anymore, and want to replace... specifically Intense Training x3. Problem is, when I give the command player.remove perk [Intense Training Code], it gets rid of all 3 at once in my perks menu, but doesn't actually effect my stats! I am finding it the same when I add perks... player.addperk [Nerd Rage Code], my stats remain the same though Nerd Rage! appears on my perks list. Also when I try to add.perk Intense Training it adds it to my perks list but doesn't give me the option to pick which stat to affect and ergo is as useless as my other attempts. I only have one or two texture and storage mods running so those shouldn't be a problem.

Anyone know how to go about doing what I want to do?

IIrc Nerd Rage! is triggered on low health, and I think intense training might work like a stat boost through console (when you get it and pick a stat, the game writes in the console the command to boost your stat or something like that and then add a point of intense training in the perks, that's the best explanation I can think of).

Probably you should de-boost the stats you took with intense training manually.

I thought it raised your Strength to 10, no matter what? I'm also not sure what you mean by "de-boost manually". Even if I get rid of them, how would I add them back? Editing my stats, I guess?

By "de-boost manually" I mean to decrease (sorry, didn't have this word in mind :P) them to the original value you would have without the perk. I'm not sure if this can be done in Fallout 3 since I'm used to the Oblivion console, but it should be "increase them enough to cause an overflow": if you go over 256 it should go back to 1 due to hardcoded limits, and then you may increase the value to the original score.

At least, it worked like this in Oblivion, and I'm pretty sure it's similar in FO3.

You're talking about adding back perks? I've never tried, but I think if you use the addperk command they should increase by one every time you write it.
