I tend to find a handful games to be my favourites: Rome Total War, Baldur's Gate 2, Dragon Age Origins, Max Payne, F.E.A.R., Red Alert, Tiberian Sun,System Shock 2, Might and Magic 6: Mandate of Heaven...Anything with great gameplay where I wasted lots of time on, deserves to be on my list.
I don't have much love for MS the corporation (although I'll give them credit when due). But, the two most played games in my list are FSX and Close Combat 2: A Bridge Too Far. Both were published by MS. I like the latter especially since it dates back from 1997 and I still play it quite a bit (runs well in Win 7 64-bit).

Vampire the Masquerade : Bloodlines
Doom 2
...and many more, too many good games over the years to have just one favorite.
For me to pick just one as my all time favorite is very difficult considering the number of really outstanding PC games created over the past 10-15 years, as evidence by the many selections made in this thread. So what I will do is try to compile my top 13 list (subject to change and not in any order) and then choose one from that list as my favorite PC game.
This is really a tough call because besides my personal picks listed above, there are many other games that are just as worthy. But I would have to say for myself, my choice would be Supreme Commander : Forged alliance.

Best online shooter ever made, and to this day I have yet to see an online shooter that packs as many features as that game did.

RPGs: Diablo II, Guild Wars, Oblivion (with mods)
Shooters: Doom II, Unreal Tournament (any)
RTS: Homeworld 2, Rise of Nations, Supreme Commander
Racing: Stunts, Test Drive:Unlimited
Adventure: Anything with monkeys, pirates, the carribean, and lots of humour :)
Turn-Based: Master of Orion II, Heroes of Might and Magic (any)
Fighting: One Must Fall 2097 (not many on the PC tho hehe)
Other: Simcity 4, The Sims 2
EDIT: Oh noes I forgot one of my favoritest genres in the whole wide world! :D
