Ok I finish Hotline Miami and have no idea what the plot/story was about besides the characters you play getting phone calls to kill people. Seems like the makers just made a bunch of crazy scenes to keep people entertained while they are playing the game. Nothing really adds up or makes any sense. Say for instance the final character being killed earlier by you. How is it that when you take control of the final character you kill the original character from the begining. I remember the original character was hurt badly and put in the hosipital but, wasn't the reason for that because he got shot in his apartment by some guy with a animal mask? Also, all of the dreams he has what were the meaning behind them?

Just seems like the game didn't make a lick of sense. Oh and the trailers says it's based on a true story lol...

It's not meant to make any sense, that's the idea.

The story is rather confusing, but I found this to be a surprisingly insightful interpretation: http://www.gamasutra.com/blogs/RamiIsmail/20121029/180408/Why_Hotline_Miami_is_an_important_game.php

Main char 1 gets drugged up and threatened to do the jobs he does. When you encounter main char 2 for the first time it appears you kill him but what actually happened is that he injures you so bad that you fall in a coma. Everything after that with main char 1 is just a comatose dream and not really happening, until you leave the hospital. This is the reason you see all the f*cked up dead people everywhere between level 8-11.

Main char 1 thinks the mafia are the people giving him the jobs, and thus he kills the russian guys in his boss level, but he is wrong. Main char 2 finds out the actual masterminds are the 'janitors' (terrorist cell) from the patriottic American front in an effort to kill the russian mobsters in the US. You learn this when you get the secret ending using the password on the computer.

It makes plenty of sense. And it adds up entirely, the epilogue as well. Your main character is a guy being coerced into murdering Russians through myyyysterious means via the answering machine; taking on a murderous persona with a mask. Once the bloodlust ends the guy tries to readjust, and if the apartment is anything to go by - it doesn't go terribly well. Otherwise PetJel is spot on, if you include the Puzzle stuff that changes the ending. It's a good little story, and in terms of having something to say about game violence and didactic narratives, it does it super, super well (despite being an increasingly well tread story subject).

There's plenty of sense, and other have mentioned it. There's also details that give width of the character. In the mission before the hospital, it's all recollection that lead to him getting shot by rat guy. Before saving the girl, jacket/character is somehow proud/obsessed of his killings, hence the newspaper clippings. He lives alone too. Then the girl came and no more clippings of his killings, and his home became much more..homy. Speculation by some said this lead to jacket losing his will to keep on killing, hence the one pulling the string/janitors put a hit on his girl, jacket was to be left alive to 'avenge' his girlfriend by going amok on the russion, all unbeknown to him that he's being used as a pawn. All he did was was dictated and he's blind to the big picture(as mentioned by rooster mask). So what is the big picture? The game shift to alternate timeline where helmet guy wins over jacket and discover the big picture. If you solve the puzzle in the menu, then you got a reason behind the story. Some say it's absurd one, simply there to satisfy those looking hard enough of puzzle fragments for the 'truth'. Otherwise, you get a meta-commentary ending that shows the killing are there for the player's enjoyment.
