Funny...when you play both FFX and FFVII out of hype distance, FFX comes out as the better story. Because I surely didn't care about FFVII's "Surprises."
Well for this gen there isn't many games I've played that actually have a story other than The Orange Box and AC. Past gens. i'd have to say the FF series in general except for 11, 12(not saying it was a bad game just not a terrific story), and maybe even VIII(just wasn't a big fan of the story). Also GTA 3 to now just well put together storys in general.
I loved Xenogears story but I felt like the last half of it started to give out as the game took on more of a narrative to get you to the next parts instead of actually letting you play most of them out. KOTOR, on the other hand, blew my mind with it's plot twist. I'm not spoiling it for those who havn't played, but it just stands as the best plot twist I've encountered in a game. For the very BEST story I'd have to go with Lunar 2: Eternal Blue for Sega CD. If the Saturn or PS1 versions changed any of the original story I don't want to play them since this one needs to remain untouched in memory.

You are right, the last half of Xenogears was being rushed, at first it was supposed to be a 6 episodes serie, then they though about doing it in 3 episodes and then it turned out being a rushed out 1 game time unfortunately.
I would have to say Xenogears, FFVI and VII, MGS1 and 2, Tales of Symphonia, Suikoden 2,3 and 5 and the best in game story in my opinion currently is Assassin's Creed. That game currently has the best story of any game out now, it's a shame many people will disagree with me, but it's true. :)
Edited to add: Honorable mention goes out to Eternal Darkness: Sanity's Requiem, next to Tales of Symphonia, that was the best story on any GC game.

Xenogears was based off the 5th episode from the Xenogears Perfect Works book. They definitely never intended to make the game about all 6 parts. Xenosaga 1-3 tried to do the whole book (well, the first three parts that was gonna be all 6), but failed pretty bad, in my opinion. Xenogears seemed slightly rushed about 3/4 of the way through where Fei/Elly are telling their stories sitting in a chair and you only participated in the battles. That was a small part of the game, however, and while it was slightly odd, it didn't take away form the story, just the overall flow of the gameplay.
The reason I find Xenogears so amazing in terms of story is that it's probably the best Anime I've ever "watched," and being a game makes it that much better. If Squenix (please not Namco) ever does a true sequel to make a game on the 6th part of the story, I hope they have Big Joe as a secret playable character. ;)
Zelda Ocarina of Time, FFVIII, FFX, KOTOR 1 and 2, Max Payne 1 and 2, Indigo Prophecy are all great, but Id say the best stories in games Ive ever played are the Metal Gear Solid series. MGS 4 is one of the big reasons Im selling my 360 and games for a PS3.

I think what makes FFVII a fantastic story its the originality and the background stories that every single character has, they all have diferent opinions/views, they all want diferent futures, they all have been hurt somehow by this organization/s (shinra/sephiroth/turks) but all very diferently in things that happened diferently, they all have dark things that happened, but even better its how everything comes along toguether.
It simply goes better and the story is so deep, complicated and yet so special that it could easily be converted into a book. Its as well with many other things as for example, how the main character, cloud, its not the real character behind the complete story, but instead Aeris/Aerith, and with this we observe how the story unfolds from Clouds perspective to what happens to her, her ancentors, her death and afterlife.
After that we also observe that Sephiroth is also not the real protagonist but instead Jenova: an alien god from the very start had intencions destroying earth, and with this controls Sephiroth to do the bidding. With this comes toguether another interesting storyline of sephiroth's past and what happened to him. This is another thing that made Final fantasy VII special as not only the story came from the protagonists and the Avalanche team, but as well the enemies; they had a past, present and future and a reason in their own perspective on why they did the things they did.
I could go on but I have the feeling that I would just blabber, I got to say that the story line of FFVII is one of the main reasons of why people still keep saying that Final Fantasy VII is one of their favorite games.

MGS series is simply the greatest.
COD4 is the most recent one. It was short, but incredibly violent. If you look up real footage of the gunship level you won't see the campaign in the same light.

Overall: Even though my favorite games are in the FF series I must say for Best Game Story it goes to Xenogears. I'm hoping they make another Xeno game with a storyline like this one again.
Obviously all the metal gear solid and final fantasy games are up there but I really enjoyed The Secret of Mana as well. Randy_Savage
I loved Secret of Mana, along with Seiken Densetsu 3. Secret of Mana is probably my 3rd favorite SNES game behind FFVI and Chrono Trigger (all three are close though, and I've probably beat Secret of Mana the most as I love the gameplay, best of the three. I usually prefer turn based, but the action-RPG style in SoM just felt more fun. I don't think the story is quite as good as the other two though, but still great). Really wish they would do a new Seiken Densetsu that's along the lines of 2 and 3 (Secret of Mana is SD2, btw), instead of all the other crap they keep putting out like the DS games, Dawn of Mana, and Legend of Mana (not as bad as the others, but just didn't have the same feel as SoM).
Of recent note, COD4 and Resistance both had great stories I thought.
In the past, obviously the MGS series is above all as far as story telling goes, along with the cinematics used for displaying the story.
The GTA series always have enjoyable stories as well, usually well structured with good cut-scenes. Even CJ and his gangsta' lifestyle was good, and I hate the whole gangsta' scene.
