From what I've read of Disgaea 3, quite a bit has changed. Weapon masteries, learning skills by increasing a mastery, then increasing the skill's power by using it over and over... gone. Characters now learn new skills and power them up by paying mana up front for them.
Geo symbols have been replaced with geo blocks. They still have the properties of geo symbols (adding certain effects to the colored geo panel it's sitting on, but can now be stacked like building blocks. This along with now being able to toss only the top guy in a tower formation (as opposed to before where tossing a tower involved tossing the whole tower) leads to some new creative maps where utilizing these techniques in high areas is needed.
The Dark Assembly... gone too. No longer is the tedious process of bribing senators and trying to get a bill passed just to unlock the extra areas/post-game content. Your monster allies can also morph into powerful weapons for other party members to use.
This is only touching a handful of what was done with Disgaea 3. Of course at it's core it's still a grid-based strategy RPG, but if it changed that it wouldn't feel like a proper Disgaea game.
Sorry I think I wrote that rather clumsy. I meant to say that the Story in the games are getting old. I t was fun the first time but I will have to see if I can enjoy a third game in the franchise.
