Usually its a poor ending compared to the rest of the game. Assassin's Creed II and Fallout 3 are examples of this problem imo.
Demon's Souls - Valley of Defilement
Any fps that has the obligatory snow level, or really most snow levels in general (honestly idk why, but something about them annoys me).
Playing as the Dark Prince in prince of persia two thrones
There may be a few more, but those are the ones that really come to mind. I was actually going to make a thread like this soley because of my hatred towards snow levels.
Final Fantasy XIII - the part of having to play as Vanille and Sazh only.
InFamous 2 - the fort assault and all the damn bombs flying at you.
L.A Noire - the fact that there are some scenes which you just can't skip.
Half Life 2 and Episode 2 - Gordan never uses his hands while driving vehicles. He doesn't even use them while climbing ladders.
Mass Effect 2 - The interactive comic in the beginning is LAME. Every time I start a new game I'm forced to sit through it. I've played Mass Effect, I know what happens, just let me skip through it. Why can't I just choose my choices in the beginning from a menu like you can on the PC and 360? Also, the PS3 version is missing some of the side quests that are in the other versions.
Resuscitating the chick with chest-pumps to get her heart rolling again in "Alone in the Dark", pressing L3 & R3 in a mini rhythm kind of exercise. Also the lack of a map and/ or direction in "Dark Sector" - That game becomes so obtuse at times. I'm also not a fan of most MP these days because it's become such a focus for most titles which could bave been better in the single-player portion, but suffered as a result of trying to be the Next Big Online Community.
Yea, the early part of act 3. Same for me. Others, in Valkyria Chronicles, whenever the characters talk with just pictures(like codec in mgs) instead of a cutscene. Uncharted 2 - final boss. Dragon AGe Origins - Orzammar. A few sections in FFXIII. Probably a few others.the stage in mgs4 where you have to sneak through the streets of europe and avoid detection and follow the dude without getting caught. it took me forever to get through that part.

Dragon Age: Origins - Circle of Magi: Fade Sequence. Terrible. Took way too long, and you were going solo with no party.
Mass Effect 2 - Watching the intro everytime I make a new character. It really sucks once you decided your character looks funny and you want to make another one. I always use Male default Shepard, but I always use custom female Shepard. In the past few days I've watched that intro four times before I got a character I was happy with. I wish you could choose to skip the intro and just make your character right away...
inFAMOUS - Side missions - So repetitive... I'm a perfectionist though so I can't resist not doing them...
LA Noire -Looking for clues. I don't hate it, it's just silly that you can pick up so many things worthless to the case. I wonder how many empty bottles are in the game...
GTA4 - Having your friends always call you to do some activity. They get mad when I say no, but it's no fun going out of my way to take my cousin bowling.
Rico in Killzone 2. Jesus, I wanted to murder him every time he opened his mouth.
The combat challenges in Arkham Asylum, granted this aren't mandatory at all but they really highlight the flaws in that game's combat system. The main flaw being how automated it is.
The ending of Fallout 3, it's pretty poor especially in comparison to how fantastic the rest of that game is.

Oh you got those two right... My biggest complaints of any games i think.
The bosses. Mostly in God of War 3. I get chills in games like these. Haha. But it's still fun in so many ways.
Games that end with the most disappointing story. MAFIA 2 for example. I played it the other day and I hate the ending. I hope Mafia 3 starts off where Mafia 2 left off.
Prince of Persia: Sands of Time
Story - Excellent!
Platforming - Excellent!
Characters - Excellent!
Music - Excellent!
Combat - Terribad.......Seriously, it just drags on too long repetitive, and all you do is wait and guard while enemies circle beat you until you find an opening.

This, period. One of my favorite games, yet it contains one of the worst sequences.
inFAMOUS & inFAMOUS 2- grinding xp for the last few powers after beating the game and all missions.
Bioshock & Bioshock 2- Getting a whipping from a big sister at the begining of the gameconsistentlyand then having to go to a vita chamber constantly because you dont have enough ammo or something to win the fight.
Those arent really specific parts of the game but something that annoyed me dearly at times.
- Any part of a game that requires a Timed Objective. (I hate the feeling of being rushed).
- I love the MGS franchise, but the boss battles take me out of the moment, and can be very tedious.
- Ninja Gaiden Sigma/Sigma II - Fighting fiends. The hellish looking enemies are more distracting than fun for me.
- Infamous 1 and 2 - The concept of taking over territories makes the aftermath of the game boring.
Final Fantasy Vii-Dream sequence with Tifa trying to get Cloud to remember everything...I've beaten this game about 9 times and I cringe when I know it's coming up

Enslaved - This game is great, but the framerates hurt my eyes
Persona 4 - The fact that it does not show any signs of sequel or another series coming to the PS3
Dead Rising 2 - the time limit.
