What is game or system has been eluding you? Be it too much, too rare, etc?
Mine is mario 64 for the n64dd system. It exists, there's one on youtube of a guy playing it, and I believe it was a developmental cartridge so it's not out in the wild.
Retro : I just scored ( the DK N64 ), Pikachu N64 could be even more cool but the truth is that I don't like Pokemon characters, when I got that DK N64 there was also a Pikachu in even better condition for the same price but I skipped it.
Last gen : Xbox 360 Gears of War edition, but I have it, so X360 Halo 4 could be the real "unicorn" now.

My 'unicorns' are few and far between. Earthbound on SNES, Super Marathon on Apple PiPPiN and Civilization on NGage are the only games, every other game I'm just looking for a box for them. Console wise, I'm looking for a Neo Geo AES Gold, Turbo Duo, Jaguar CD, Amiga CD32, Commodore CDTV, PC-FX, Playdia, and FM Towns Marty. I have also been trying to find a Super CD 3.0 US card for my TG-CD. If I could find these at a reasonable price, I'd have my console collection nearly complete.
Console wise I'd have to say Neo Geo. As much as I remember being intrigued by the 64DD, there simply isn't content or known content to even justify it taking up space. Neo Geo is the epitome of home console 2D visuals. Use an emulator you say? Games don't play the same and I really forgot how much they affected audio.
Game wise? Probably an unreleased game which was said to be very close to completion or an alternate version. Earthbound 64 would likely take the top spot, followed by the initial Super Mario 64 sequel running at 60fps.
WideBoy64, game boy light, n64DD.
I might try to make a WideBoy for my school's senior design...not sure if a gaming device would be approved though.
Amiga 500 and Neo Geo. They only elude me because I just don't have the room and to collect all the games I would want would take forever. Instead I can just emulate them so why bother?
White sega saturn model (Japan only). Looks so slick. Unfortunately most of the ones I have come across have yellowing which rules them out completely for me and the others are usually too expensive.
The controller looks awesome too. Might just buy the white controller and use it on my black US model. Closest I can get for now.

I've seen a few US Neo Geos here recently for around 300 USD in good condition. I might pick one up. Games are the killer though price wise.

It is one of the consoles that has always been expensive, even before the retro boom. If it was the right model and in fair condition I'd buy at $300, perhaps. But like you said it is the games.
Like I said awhile back I find the scene disgusting, especially where I'm at in Chicago. Neo Geo seems to be an enigma of sorts, though. Prices are all over the place. Last time I saw an aes in a store it was around $500. The difference between this and seeing an NES or Genesis for $75ish is that the neo geo stuff is actually rare.
I've been thinking about getting the Analog NT NES, and even debating the neo geo one. The NES goes for $500 but when you factor that everything has been cleaned/tighten up--essentially rue manufactured, AND it has an rgb mod........$500 almost seems justified in comparison to current retro prices.
Playing a lot of n64 and genesis made me realize how far off emulation can be.
Perhaps a silly one but I wouldn't mind finding a few specific game cases for the few incomplete disc games I have. Normally I just find the games disc only or complete though, not just the case/manual.
@n64dd: Where have you seen them for $300? I've never seen one out in the wild, and on ebay they're all over $1k, with the good ones w/box & matching serial #'s for $1500.

Good deals? No, not at all. Chicago has very high prices. Even most thrift stores are kind of high.
@Heirren: What part of the Chicago area you in? I'm both West Chi and NE Illinois, sometimes go up to Kenosha to look around.
I kind of have all the consoles that I want, so I can only think of maybe getting a Neo Geo MVS or a Virtual On: Cyber Troopers arcade machine. I wouldn't be keen on doing all the work that would go along with maintaining them, not to mention I don't know where I'd even put them where they wouldn't look so out of place, so it's probably never going to happen. As for games, I'm not sure either, because I can't think of anything super rare that I want.

You can still find deals but they are hard to come by and the shops are rather snobby. They don't seem to understand that they are going to kill their business by going with artificially inflated ebay prices. It has reached a point where it has become a collectible market and not that one of exchange. These prices have drove people to the up and coming flashcart market. I bought an Everdrive for the 64 and Genesis. Not because of "free games" but because some are very hard to find or the prices are just way high. I've owned a lot of games. I've lost some n64 stuff in a flood. I've re bought many of these games. I've bought various digital versions and classic collections. I in no way feel bad.
I'd like to get an NES again, along with a TG16. Now, if a shop is going to thoroughly clean and test a console, then fine, charge a bit more because of labor. However this seems to be rare. These shops should just put a bit more work into their products. Offer mod services, etc. People are dissing gamestop but imo it is the indie shops that are worse in this case.
@Heirren: Well, I'm out near DeKalb, and I just happen to have a few(4) NES consoles I planned to refurb(had one last month but I gave it to my mom to replace hers that finally went bad). I also have a pair TG-16, but I plan on keeping the TG-Booster for it, the other TG has the TG-CD attached. I've got a ton of doubles I plan on putting on ebay, from DC games(including Shenmue) to a 3do with the box(missing one piece of styrofoam).
I'd also be interested in any doubles you might have picked up over the years, i try to avoid getting doubles but somehow always end up buying something I already have accidentally.
@n64dd: At that price I am not surprised. Though a part of me is relieved since I'd be stretching what I can afford if it had still been there. Plus, I went and found their facebook right after reading your message, I wouldn't last 10 minutes in that store w/out convincing myself to spend $1k.
