If half of you had played System Shock 2, there's no way this many people would be voting for Bioshock.
Atlas = Polito. Fontaine = SHODAN. Ryan = Xerxes. Twists happened in all the same places, and the story structure was near identical.
On top of that, while being a ridiculously straight copy of SS2, the themes Bioshock dealt with were just so much weaker. The thin veneer of moral choice that was harvesting Little Sisters had nothing on the contrasts between SHODAN and the Many System Shock 2 had going.
The other big one I had a problem with mentioned in this thread was Mass Effect. Yes, the universe Bioware made was well formed, but the story wasn't the best this generation. Lore and plot are two different things.
I understand that my opinion might change when the trilogy is finished, but so far the plot suffered from some pretty big weaknesses.
Weaknesses such as the near total absence of Saren (the antagonist) for most of the game and that character development was forced into short, sharp and awkward dialogue blocks that often came of as too strong and deep when you have them every 5 minutes.
This last problem was something I think GTA 4 was guilty of too, I don't know about the rest of you, but generally when I go out I don't get bombarded with existential diatribe about making life work outside prison (looking at you Dwayne...)

I don't think the fact that Bioshock is a carbon copy of SS2 detracts it from being a contender for a storyline within this generation. Stories don't "evolve" over time, so just because we have a copy and paste job which originated from a 1999 game doesn't mean that all the other "original" stories of of 2005-2008 are better by default.
I somewhat disagree with Mass Effect as well. It just plain sucks, both lore and story, period. The storytelling is one of the best though, so in a way it's the Half Life of RPGs.

I think one of the more engaging stories to come out of this generation is Next Life. It's a budget adventure game, and has shoddy storytelling, but the plot is A-grade novel or movie material.
For the more big budget action games, I think Assassin's Creed was pretty darn unique. Final Fantasy VII: Crisis Core is pretty good as well, though I think I'm only scratching the surface.
I know I always hate on this game, but after I second play-through, I'm starting to appreciate the simplicity of Gears of War's story. It's about a couple of meatheads finding some sort of mapping device to get rid of the enemy, and that's it. Maybe it's the interactive story-telling, or the surprisingly awesome lore behind Gears, but it's definitely peaked my interest after a year of despising it.

I actually consider this a positive. His presence is not overdone by too much screen time, and the way he is built up as a dangerous force from indirect sources is a nice form of development for him. When you finally do meet up with him, the impact is much greater.

I get that impression because of how that particular conversation went down. When you're talking to that prothean VI, he starts out by saying that you need to understand the reapers in order to beat them, but like ten seconds later he says that you don't need to understand them, you just need to beat them.
I think its a clear sign of the writers wanting to have a 'better' reason for everything happening than just killer robots being asshats.
But we'll see. Like you said, there's two more games coming out, but right now Mass Effect's story isn't anything to brag about, but the characters more than make up for it, and really that's all I care about.

MGS4 is the best imo, great way to wrap up Snake's story. Assassin's Creed's wasn't too shabby either.
Duh...MGS4.
I doubt any game this gen wil surpass it, unless we're talking about MGS5 that is.
