That's right, SHODAN. Hell, I haven't even played System Shock and I know she/it's the best villain of all time.
Anyway, this is my current favorite video game specific villain.

Prince Arthas from the Warcraft series. Here's the crux of his story: He went crazy after hunting down a demon, got a hold on one of the most powerful artifacts in Azeroth, killed his father, destroyed his kingdom and merged with the most powerful warlock outside of the Burning Legion (Main Baddy group in the Warcraft Universe), taking control of a neverending army of Undead beings and demons.

All villains have failed to do what Kerrigan has and that's defeat the good guys unconditionally.

In an attempt to restore some of your faith, I give SHODAN my vote.Â
One of my favourite game moments was when she trapped me in that room on Citadel to be blown up by my own explosives.
