Sup Com is about 100 times deeper than C&C 3. It depends on what you like, the battles are alot more huge un sup com, it allows to be alot more creative in your strategies etc...

 C&C's single player looks to be alot better than sup com's though. If your looking for story mode only C&C is your game, skirmishes are better in sup com IMO. Sup Com is a real system killer though so make sure to dl the demo or a pirated version before buying.

I'm thinking about just getting both. I have read that SC's on-line is amazing, but like you said the story mode is lacking a little.

It is only difficult if the devs make it difficult. Case and point, LOTR2 RTS. The controls for the 360 version were just fine.

Agreed. But whatever. To each his own. There two TOTALLY different style of RTS's.
