Shodan from System Shock is easily the best and most revolutionary antagonist of all time. It was the first proper antagonist that talked to players, mocked them, blocked their path, watched their actions etc.

I don't really know how they could have given more closure to it, to be honest. Shepard pretty much dies no matter what you do. You'd have to change perspective, and that doesn't work.
He is closer to the worst villain than the best villain. I found him to be below average.
Shinra were a lot more interesting than that... guy.
Cant really think of anything he achieved as a character. Characters like Kefka and Alvis both achieved their goals, Kreia was surprisingly intelligent, Bowser has some wierd charisma, Shodan was creepy throughout, The Master felt threatening and had some of the best dialogue in gaming I have seen, The Guardian's commentary was great
Think I gotta give my vote to Majora's Mask, part of that might be my being blinded by nostalgia for that one, but it's also a pretty impressive antagonistic force.
Although Shodan is also a reasonable choice for best ever.
To me Caius was more interesting as a villian than Sephiroth, but nobody played FF XIII-2.
Caius was one of the few bright sparks in XIII-2.
To me a great antagonist would ever be bat shit insane, or be pretty relatable (in such extent that you can understand, and to a good extent agree with their logic.
To that end I think Kafka is a better antagonist
Ganon is Ironically a fairly good pick, even though he himself having little depth.
Vaas from Far Cry 3, is a pretty great choice all considered.
Butthere is only one Antagonist in a game that managed to be both of my criteria for best antagonist, and that is Shodan. The most chilling, cold calculating mother of all things wrong.
I'd go for Big Boss or any villain from No One Lives Forever personally.
If we're just talking about FF then I would go with Kefka.

we are STAYING in the realm of video games right? best villians in video games...they all lack a certain depth that comes along with other mediums..so as far as a game goes, he was a pretty good villian....if you want to compare it to movies then we can agree on your statement

Well, I'd argue that Sepiroth is less derivative than Kefka is (hence me bringing in he Joker comparison), which is why I find him more compelling.
Not saying that Kefka isn't a good villain, but I just don't get the extreme praise for him when he doesn't bring anything particularly unique to the table (evil clown-like villains are just not that original). People tend to put him above Sepiroth because he succeeded in his plans but I see no reason why the quality of a villain has to be based on that. It seems like a limiting crtieria.
But to answer your question more directly, I'm mostly focusing on video game villains, but I think we do have to talk about their obvious influences as well.

The Mario RPGs made Bowser a really loveable character.
Also, his design is very crisp, like most Nintendo character designs.
I've loved Bowser especially since his turn in Bowser's Inside Story.

I am a fervent supporter of the theory that Bowser is in fact the protagonist of Mario games, and the small band of guerrilla fighters constantly undermining his rule of Mushroom Kingdom are the antagonists, and it's one really clever and long-reaching ploy by Nintendo to bring about the biggest twist in gaming history.
