The only real answer here is Deus Ex! It LITERALLY rewards you for stealthy play (a high-pitched sound effect and a little window popping out saying "you got awarded with bonus experience points") and thinking outside the box. Still, it doesn't force you to go all Sam Fisher-like. It's stealth gameplay is very much like Metal Gear Solid, so much so that I once actually paused the game, went to Google and found out the creators took huge inspiration from the original Metal Gear Solid-game for PS1. The only thing that's missing is the huge "!" appearing on top of a guy that sees you, everything else is almost exactly the same as MGS, except in first person.
You can choose to upgrade your character to be more and more efficient at sneaking; like silenced footsteps, having temporary invisibility (either for humans, or machines - not both at the same time so that the game stays balanced), you can buy tranquilizer darts for different weapons and upgrade their strenght too (so that it takes less time for the darts to have an effect and make someone fall asleep, for example). And/or you can choose to be better at hacking and security so you can disable cameras, turrets, hack computers to disable all security measures etc. easily...
Or make you a violent madman with effiency using shotguns, pistols and explosives etc... and just blow everything up.
All this even changes the story/plot, like thanks to your actions some side-characters may live or die, and you can learn whole new things about the story just because your character is different and you chose different actions. If you're a violent guy many people will dislike you, but if you're a nonlethal guy you may have new friends but some gun crazy people will think you're a sissy or something etc...
EDIT: AND OH YEAH, there's the High Resolution Texture mod for the game too, to make it slightly more pretty. And other graphical upgrade mods too. PLUS, I think some fans are currently re-making the game with CryEngine or Unreal Engine 3 if I remember correctly, so it will be reaaal purdy.
