First I go by system, each system has its own stack next to the console, then from there I break it down into favorites on top and least favorites on bottom. Oh yea I never mix and match games in other cases and I never mix and match by console. For the PC there is no organized stack, everything is installed and then I have the disks in there cases in a stack by my computer, and whatever the game was I played last that required a disk will be on top of the stack.
By system and then alphabetically. My PS/PS2 collection is getting to be mighty pretty to look at.

have ps3 top shelf, ps2 2nd shelf , xbox 360,wii, dreamcast, ps1 third shelf, Blu-ray movies and dvds last shelf and usually the games i am playing will have by the system or out of the case
first i group games into two categories based on whether they are good enough that i would like to play them again or not. Then I organize the games which i may play again by genre and I don't orgnaize the games which I am not going to play at all

I'm liking your PS2 collection....I have most of those myself too. They're the ****cs. Thought I might see one of the Yakuza games in there, I don't personally have either of them but they seem to be hits around the internet.
I try to keep games from each system together, but it never stays that way for long. I dl'd Oblivion Lost mod for Stalker last week, pity the dvd has gone for a burton...
I group mine by system but then also put them in order of overall preference. So for example, my PS3 games are ordered as such: MGS4 (My fave PS3 game), Oblivion (2nd fave), Uncharted (3rd fave) and so on. The exception is with games that I have not played enough of to make an overall opinion of the game's quality, (usually if I haven't beaten them) and these are placed on top.
I arrange all my games cases by system in my bookcase. And then sometimes, ill bunch sequels together.
I actually keep all my games in DVD wallets. One for my 360+PS3 games, one for my PS2+PS1 games and one for my Xbox+Dreamcast games. I also have mini cases for my gamecube games. And in those cases, its usually arranged where my most played games are towards the front.
I group them based on system than alphabetical order, as in, I have a case for my 360 games, a case for my Wii games and a Case for my PC games and they are all in alphabetical order in their respective cases.
I order my by system -> alphabetized. There are some exceptions, though. Series with sequels that aren't in alphabetical order. For instance, I might put Oblivion under O, but if there were more than one of the Elder Scrolls titles available on the 360, I'd put them both under Elder Scrolls and then in order of date of release.
