Depends what you're talking about. Not sure if you're asking if Metal Gear is a bad series (or if it's overrated) or a has a bad representation of a stealth.
MGS1 was probably the best MGS story-wise. Like Resident Evil 1 it seemed like a normal infiltration but as you progressed through the game it wasn't just an infiltration. MGS1 wasn't just a stealth operation, just as how RE1 wasn't just about an investigation on Bravo team. It's plot twists and conspiracy that drive the Metal Gear games, and it works pretty darn well in most cases. But MGS2 and MGS4 started getting ridiculous stories that had to be explained through too many cutscenes and whatnot. MGS3 had the best of both worlds, though. To put it short, no, Metal Gear isn't a bad series.
As for the question if Metal Gear is a bad representation of stealth, yes. The first MGS pitted you against gene-enhanced "Genome" soldiers. The thing is that they sucked. They can't see outside of their blue cones and can only see and hear a few feet ahead (or around) of them rather than across the whole room like in the 2D ones. This issue has plagued nearly every Metal Gear to date. For the most part they don't function like they were intended to, but the harder difficulties mend this easily. Also, MGS4 had nearly removed stealth entirely, as it wasn't about infiltration anymore - more like sneaking around on the frontlines in a crossfire was what it was. Play MGS on a harder difficulty if you want more realism stealth-wise. Then again, wanting giant robots with nuclear weapons and a vampire in a stealth game to be called realistic is asking a bit too much...
TL; DR - You want a conspiracy and plot twist-driven story? Play MGS. If you're looking for an authentic stealth experience, you're better off looking elsewhere.
