This list but I'd swap MGS3 and Splinter Cell: Chaos Theory around, as well as Hitman: BM and Mark of the Ninja.

The entire Thief series owns this genre. Yes, that includes all four games. They're all fantastic.

Games with stealth mechanics that are optional I wouldn't even consider in this genre. This includes games like Skyrim and Dishonored. The mechanics they implemented are pretty great but if you fail stealth, you can just obliterate your enemies. That to me is not stealth. Thief sets the standard here.
