I've done both across two playthroughs, but destroying it definitely seems like the best option.
Cerberus only care about one thing - human domination of the galaxy. Why hand them the technology to make that possible?
Sure, the new technology could be beneficial, but there's too much bad baggage around it that it's not worth it. Especially when it's technology like that that got us into the whole reaper mess in the first place. And it's not like Bioware aren't going to write a new ancient weapon into the third game, so I'm sure we'll live without it.
you know what i think Reapers are?
they are a WMD, AI driven with set protocols that we designed for an ancient enemy.
like a Biological bomb that doesn't recognize national borders, it got spun out of controls. It is AI for all intensive purposes, but there are set parameters that are in there hardwired in there..... it is in the nature of the 'weapon' that it operates the way it operates.
It's sort of the opposite of the Geth.. where the Geth are apparently inquisitive and curious as to why their creators turned on them. I'm inclined to think that the Reapers were of the opposite nature.

Hm, I can totally see that happening...although I'll be disappointed, since another recent RPG had the same plot.
