1. Killzone (my experience with both titles is limited at best, but I found ARMA needlessly clunky in pretty much every way and rather unpolished)
2. Halo (whilst the original Darkness game was truly fantastic, it can hardly match up to what is one of the most iconic gaming franchises of all time)
3. Half-Life (the quality of the Call of Duty series has taken a bit of a nosedive since 4, whilst the Half-Life games are probably my favourite of all time)
4. Team Fortress (TFC was among the first, and certainly pioneering, class based team shooters, whilst TF2 is just far too much fun to not vote for, despite the quality of the BF games)
5. Chronicles of Riddick (the Resistance games have never progressed past 'alright, I guess', whilst Escape from Butcher's Bay is the best movie tie in game ever, end of)
6. Counter Strike (the Counter-Strike games are timeless classics, for a very good reason, and are still played by hundreds of thousands of people. Rainbow Six has strayed way too far from its conception to still be relevant)
7. DOOM (this one is particularly difficult, but I have to give it to Doom for, you know, pioneering the genre)
8. VOID
9. Timesplitters (not much question about it, the Timesplitters games are classics and Rage was kind of a mess on PC, depressing given id's roots, and just disappointing all round)
10. Far Cry (haven't played any of the Spec-Ops games, though The Line is meant to be fairly good. Far Cry 1 was fantastic, whilst 2 was merely decent, but they earn the vote here)
11. Crysis (GeoW is a pretty good series, for sure, but the sheer empowerment that the Nanosuit gives you and the hilarious things that you can do with it in the Crysis games, as well as the graphical fidelity of it wins out here)
12. Bioshock (very tough one, but Goldeneye 64, for all that it did to popularize FPS on consoles, has aged pretty badly and the remakes haven't been up to scratch, whilst Bioshock 1 was astonishingly good, and 2 wasn't half bad either)
13. VOID
14. Unreal (aside from 3 and arguably 2K3, the Unreal games are classics, and I truly hope we see more from that franchise soon - GET ON IT EPIC. Homefront was terrible)
15. Just Cause (I wouldn't count it as a shooter series per se, but it's far too much fun, for all its shortcoming in, well, anything writing or acting based. SOCOM used to be good in the PS2 days, but has falled by the wayside drastically)
16. Star Wars: Battlefront (basically Battlefield games, but in third person and Star Wars, which is AWESOME. Borderlands is great too, granted, so this was tough, but Battlefront edges it mostly on a nostalgia basis)

Very true, there is no way a console exclusive shooter is going to win. Halo turned the shooter genre on its head, has been nominated for Best Shooter and Game of the Year with ever iteration -even its expansions-, single handedly saved the original Xbox, but it has absolutely zero chance of winning.
Same goes for Killzone, Resistance, Perfect Dark, Gears of War, SOCOM and Goldeneye(how the fvck is Goldeneye a series?).
That list contains some serious Shooter quality, Best Shooters of the Year and Games of the Year.

Yeah, Halo gets hated on a little too much, and it's usually hated on by people with the other systems. There are 360 owners that dislike it, but they're very much in the minority. Right now it's coasting, I mean it's faced an RPG and The Darkness. :/ It'll likely make it to the quarterfinals, but I doubt it'll go farther than that. And I think Half-Life is good, but I think Halo as a series, Crysis (not the whole series though), Quake, Vanquish and a few others are better games. But I'm just voting on each match-up for whichever game I like the most. It's all fun. But I'm dead serious in saying that Halo won't win. It's a platform exclusive and it's exclusive to the 360 of all platforms. And that's easily the most hated platform on SW, and Valve is easily one of the most loved companies on SW. The odds are against Halo, to say the least.
I think it will be a very PC-centric final four as well. I think Half-Life, Doom, STALKER (ugh, garbage game) and maybe BioShock (another garbage game) will likely make it to the final match-up. Hopefully Crysis knocks out BioShock though and my prediction goes wrong. :P
EDIT- Keep in mind, I'm not keeping track of votes so I have no idea if the games I mentioned are actually going to advance or not. Just my gut feeling with each one as I look at the list.

It's not like EVERYONE hates the games, but Halo and Call of Duty (admittedly I don't like the series) tend to get the roughest treatment. And yeah, Deus Ex is on the list but in that first round there was a huge debate going on about why some non-shooters were on the list, including Deus Ex.
