Ultimately yes. But it's alot deeper then that. Lets take into account the Gmans motives, the Vortigaunts motives, Breen, The Combine. The story is so well told, I honestly couldn't find 1 plot hole.
Dataleak
After 10+ years and multiple games: We don't know what the Gman is. We don't know much about the Combine, just their Earth soldiers. We saw one "Advisor" for a split second and that's it for their leadership. We don't know much of anything, it's all just weird and mysterious for the sake of it, like Lost was back in the start (I stopped watching after season 2)Then you obviously never paid attention to the story. The Combine were the reason why the aliens fled to Xen, which then resulting them to fleeing to Earth. The Combine take the form of the most dominent force on a planet (hence why they're human), they're not just "Earth Soldiers" And the Gman is starting to expose himself. :P
Even so I have to agree with locopatho and I'm a fan of the series. The story really feels like it's misterious for the sake of it and if it weren't for characterization, I would've liked the story of the first Half-life far better than the sequel and its episodes. Its saving grace so far imo has been the quality of the presentation and, again, characters like Alyx, who presents such a life-like nature rarely seen in video games.
The above said, let's hope they do deliver with examples such as the Gman, and they better not pull the card of giving us more questions than answers when all is said and done, the series has been ridding on this for far too long. We deserve a set in stone finale, with logical explanations for some of these characters, even if there is a chance they may not deliver. That said, again, let's hope they don't screw it up... I could see examples like the Gman easily falling from grace...
