I really cannot put them in any real order.
Actually, here are my top 12 In NO order:
1) Dark Cloud 2 (PS2) One of the best RPG's I've ever played. Actually, it got me into the genre. Beautiful music that really moved by emotions, first PS2 game too
2) Shadow of the Colossus (PS2)- what a work of art. Next to Dark Cloud 2 as a game that really touched my soul with its artistic ****and musical score. Totally unique, and completely heart breaking, this is stained on my gaming soul forever
3) Power Stone 2 (DC) - One of the best party games. Truly also one of the greatest beat em up fighters that makes me miss the DC days and the days of playing with friends/family on one TV. Chaotic, fun, intense, this game is a gem.
4) Halo: Combat Evolved (PC/Xbox)- one of my first online games-- my first FPS and one of the first games I obsessed with. Competitive online was a blast, and the gameplay IMO is rock solid. This game defines the Xbox
5) Call of Duty 4: Modern Warfare (PS3/360)- First PS3 game, and my first real console-online game. Amazingly competitive and it ranks with Halo as the best multiplayer game. Met good friends through this game, and I never tire of it. Search and Destroy is fantastic, the perks and the guns are terrific, and like Halo, the gameplay is amazingly fluid
6) Resident Evil: 4 (PS2/GC) - The scariest game I have ever played. It made me believe in the horror genre in gaming. It's the most unsettling game I have ever played, I was constantly nervous, I was afraid, and totally doubtful of my every step. And I loved every second of it. Never had I thought I would be so scared to play a game, never had I thought a game could make me feel such strong emotions like fear.
7) Uncharted 2 (PS3)- Cinematic masterpiece. One of the greatest Single Player games ever made, with an amazingly unique online component. The story is beefy, the campaign intense, and the graphics are jaw dropping. The multiplayer is so well done and it ranks with Call of Duty and Halo. The Co-Op is also absolutely fantastic. Amazing job by one of my favorite Developer Team.
8- Sonic Adventure 2 (DC) One of the best games as a kid, it puts a smile on my face and is a great joy to play. The story is great, the levels well designed, and the musical composition is just plain awesome. The multiplayer was a great addition and I spent countless hours in Chao Land. Sonic's true Swan Song.
9) Jak 2 (PS2) - A work of art. Jak 2 is my favorite platformer. I absolutely loved the story, the humor, the open city/world, the characters-- everything was excellently put together. There's also something about this game I just can't describe, it just feels so unique.
10) Grand Theft Auto: San Andreas (PS2/PC/Xbox)The most fun GTA game, it was also the most realized and the peak of the GTA games in terms of sheer content. The little details were well thought out, and my God the State of San Andreas was just so diverse and atmospheric. It engulfed you. The city, the country, the forests. Good story, light RPG elements, and good old fun GTA ****/font>
11) Pokemon Gold (GBC)- The one game that kept me coming back even when I beat the game. I must have played it over and over again at least 10 times. The RPG elements are fun, the Pokemon are great to collect, it's awesome training them, collecting new ones, etc. It just never gets old.
12) Legend of Zela: Oracle of Seasons (GBC)- Charming, unique, Nintendo. It's just one of those games you grow fond of because it has that extra special ingredient only Nintendo can put in. It was one hell of an adventure game, and had a great diversity of puzzles. The bosses were fun, the story was engaging, and the characters were all memorable. Totally love this game
Again, it's hard to order them.

13) Pokemon Yellow (GBC)
14) Grand Theft Auto Vice City (PS2/Xbox/PC)
15) Crazy Taxi 2 (DC)
16) Smackdown vs. Raw 2006 (PS2)

18- Grand Theft Auto III (PS2/Xbox/PC)
19) Ratchet and Clank: Up Your Arsenal (PS2)
20) Smackdown Here Comes The Pain (PS2)
Unless I'm forgetting something, that's my top 20 right there, with a definite top 12.

5 Shooters (including R&C)
50% are on the Playstation 2
15% are on the Dreamcast (An awesome 15% dammit!)
5% are on the PC
15% are on the Gameboy Color
15% are on the Playstation 3

I would have LOVED to put in Halo 3 somewhere up there. Played a good deal of it, absolutely love it, but I dont really own one and haven't played enough of it. Definetely my top 12, I'm a Halo fanboy :)
I have Okami, but have not finished it so I can't really put it up there either.
I still haven't played games like God of War 1 and 2 (will get the Collectors Edition), ICO, Dragon Quest 8, Uncharted: Drake's Fortune, Bioshock... all seem like top 20 material to me.
