I guess there's a difference between "your favourite 3 consoles" versus objectively saying what "the 3 best consoles are".
The main difference is that "your faviourite 3" is based on what you have played and is largely determined by your age. This probably explains why Atari and NES are being under represented.
Objectively speaking, keeping in mind all consoles, the list is as follows:
Honorable mention: Playstation 1 (brought 3D to consoles, but 3D existed previously on the PC).
Worst Console: Xbox 360-- ruining both console and PC gaming by taking games traditionaly played on PCs, moving consoles away from more traditional console games and causing developers to spend less time developing titles for the PC (and dumbing down PC games so they can be ported to consoles).

Wow. I agree both of these trends are bad, but the blame doesn't lie in the 360. Move to shooters on consoles has been a long time coming. Though it may be a part of an increase in console RTS's, right now it's not that big of a problem. The second problem is rooted in piracy of pc games. I still dislike the 360, but for different reasons. 1) PS 2) PS2 Beyond that I can't really say. I've had NES, Genesis, PS, Dreamcast, PS2, PS3, Wii. By the end of the gen PS3 will almost definitely earn a place on the list.

I disagree with your 360 hating, but you are spot on with your list. Atari 2600 basically created console gaming. The NES created the future of console gaming as we know it today. And the Wii is starting the next revolution of consoles whether you like it or not. Great list.
