Particles, Global Illumination, Object deformation, procedural destruction (although toned-down from the first due to console limitations), Bokeh Depth of Field, etc.Texture and polygon counts, U3 might win.
Uncharted also renders physics driven particles in real time. Large scale destruction is usually pre-simulated but there are real-time physics objects over the pre-simulated events. For example the furniture in U2 when the building collapses.
Object deformation appears to be in U3, but large scale collapses and destruction are pre-simulated. Depth of field and motion blur are also in the game. The water effects are incredible and run in real time, ND said that in the ship level the ship will move differently every time as the waves behave randomly.
Texture wise it does look better, I'm not sure about polygons though. The animation is also the best in any game I think, so smooth and realistic. It also has zero screen tear unlike Crysis 2 (on consoles), no aliasing, no texture pop in and no framerate drops.
There are also some incredible subtle details like realtime ambient occlusion shaders that hardly anyone notices.
There is definitely a lot going on in Uncharted games.
