Metroid IS an FPS. Also, I know I'm gonna get crap for not having doom, wolfenstein, or half-life 2 in my list.
Cause, it's not mainly shooting focused. 75% of the game is made up of puzzle solving, exploration, and platforming. It can barely even qualify as a shooter. Considering the combat models is weak and bland. Even Dues Ex and System Shock 2 allows players to play it mostly as a shooter. Even Retro Studios declared it as an First-Person Action/Adventure game, not a FPS.

It is both a first person shooter AND first-person action/adventure. As much as I've tried to deny it over the years... Metroid Prime, Echoes and especially Corruption are shooters... but they are also action-adventures. It doesn't make them any less stellar. Is STALKER: Shadow of Chernobyl a first-person survival horror/adventure because is focuses more on horror and exploration than shooting? Is Deus Ex a first-person role-playing game because it focuses more on giving the player a choice when approaching a situation than shooting? No. They are all first-person shooters... they just aren't generic and focused directly on the combat (also, generic isn't necessarily a bad thing either; Doom is quite generic, and quite fantastic).

Fallout 3 is somewhat of an FPS/RPG hybrid.Yeah if Fallout 3 counts it's number one on my list.

Maybe you could call MP3 a shooter, but MP1 and 2 were a lot less. Not that it's bad if it was, but if it was a shooter it would be TOP of my list for sure :P (MP1), and TBH I played Fallout 3 like a shooter (levelled up weapon accuracy, etc) Swat 3 is superior, imo.

Well, in that case it all makes sense. It's just a shame that the first-person shooter elements in Metroid Prime aren't very good. Everything else is fantastic though.

The thing is, they're more combat focused depending how the player plays it. Portal, Thief, and Mirror's Edge restrict the combat model. Where as in Deus Ex and in System Shock 2, you can play the game 75% as a FPS. Which makes them FPS/RPG hybrids. Opposed to Portal, Thief 1 and 2, Mirror's Edge, where there is little combat within them.

I used to think this as well. Then I thought to myself, do I consider Super Metroid a shooter? Metroid Prime is basically Super Metroid made 1st person, and with a much bigger focus on Visors.
