Bioshock comes to mind very quickly. It was a genuinely unexpected and well executed twist. Also, KotOR has a great one, though it was spoiled for me. Persona 4 also had many awesome twists, though again, it was spoiled for me. I just can't go to the internet for any of the popular twist-games :P
Infamous. I think the people who played it know what I mean from the end of the game.

inFamous- the ending. It's the only game I can think of that had a legitimately surprising twist. Others like Vanquish, AC2, and even Portal 2 I saw them all coming.

All of your companions being assassin's. I saw that coming long before it happened. I'll admit, I didn't see the ending coming, but I would really consider that a twist.

Actually, I agree with this! That ending was just bizzare; totally unextected.

The problem with Bioshock is that it was the exact same as System Shock 2. I played SS2 after Bioshock and I knew what was going to happen so I suppose the same applies if you played SS2 before Bioshock, the only difference is that Bioshock is richer with literary artifacts.

I agree with this. The ending actually put me on to getting Revelations.
Star Wars: Knights of the Old Republic
Normally storyline twists don't surprise me,but this one did. I thought it was pretty clever storyline writing on the part of BioWare.
I'm torn between MGS3 and Bioshock.
Both were great, but MGS3 was my first experience with twist endings in games. It was just amazing, sad and emotional. Great ending and what really made it stand out is how it didn't rely heavily on a cliffhanger or knowledge of previous games to be appreciated (though it helps).
SS2
Everything from MGS2, 1 and 3's ending.
Bioshock (it's unfortunate that after the reveal it all went downhill from there)
FFX
MGS3 - The Boss turning on you / you having to kill the greatest hero at the time
FFX - Auron being dead / jecht being sin
Bioshock - Atlas turning against you
MGS4 - Liquid Ocelot... Was Ocelot the whole time???

It had to be heavy rain. Twist started to happen then i was like "hmm erm, ehh thats not right... omg. WHAT!! REALLY!!"
