This gen? Gray Matter easily. TIght plot that doesn't follow the cliche "OMG! save the world" plotline, characters that aren't one dimensional, behave like real people do and most of all they change because of the events in the game. Coupled with suberb writting and spiced up by tons of historical lore about Oxford.and nothing this gen comes even remotely close.
Legacy of Kain. No other game comes even close. All who went through it know :)

I've seen worse than the three you mentioned. In fact, none of them are actually that terrible. Assassin's Creed especially. It's a boring game, but the story is definitely one of its stronger points.
I'd also pick the original Mafia over Mafia II. The original Mafia was authentic to the bone. Mafia II was just going for cheap gangster thrills.
It's not the best by I like Half Life 2's. As far as story telling, atmosphere, and environments go, it's fantastic. As an actual story, it could be better. The best actual story in a game would probably be Knights of the Old Republic in my opinion.
This gen I'll go with red dead redemption. The game got very boring quick but I was so into the storyline and the characters that it made me finish it. i wish there was a movie of it cause I want to go back in it but i don't want to replay it one bit
Of all time i'll go with FF8. many hated it, not my problem I find it was the best.

Ah, i forgot about Mafia, another game with a great story, fantastic atmosphere (multiplied by its wonderful soundtrack) and one of the best endings ever. (it left its mark on me, few games manage that)
Uncharted 2. It's the best of all action flicks in interactive form. Easily the best.hoogiewumpus
Really? I thought Uncharteed 2's story didn't even hold a candle to the National Treasure movies and those movies were pretty bad. The game presents the story well, but the actual plot is so bad.
I'm going to pick Wind Waker for this one. It's tale is definately art. It has such a strong consistancy in symbolism
SPOILERS ALERT:
Super Mario Land. The passion, the romance, the tears, the anguish. You could really relate to the uphill struggle of the main protagonist.
If an alien bastard took my girl i'd be on the "special" flowers and mushrooms too. You can feel how he felt when he becomes an arsonist and starts throwing fire everywhere.
And how the turtles and goombas metaphorically represent our demons and enemies. It's such a beautiful and poetic piece of moving, art. I just couldn't stop thinking about it when the credits rolled the second time. Because the magical thing is, after the first time, you get to play an even more emotionally intense version of the game.
Left 4 Dead 1 and 2
I'm creating the story. It's emergent. The creators wanted emergent story-telling. They didn't want you to play the game and start talking about Rochelle and Coach's future, but the story you and 3 other friends (or in versus some more) created.
The charectars in the game are actual perfect for the game because the actual players usually fit along these archetypes:
Theres the cynical player: (Francis, Nick)
There's the positive, but naive and unrealistic player (Loius and Ellis)
And the veteran that knows everything (Bill and Coach)
I don't have one for Rochelle or Zoey though.
The game is limited to a zombie apocolypse, in which 4 people must survive, but within the levels the players can create their own stories rather than some stupid FPS telling us about "the horrors of war" etc.
I'll be talking about how I risked my life to save my best friend, just for us to get left behind to die as the other 2 escape in the helicopter. Or the time where all of us are ready in the helicopter except the one lone survivor who crawls slowly on for a quick last minute escape as a tank just misses him as we fly away.
