My favorite mission ever has to be The Silent Cartographer from Halo: Combat Evolved. Sure, there are more intense missions in shooters now with all the new-fangled crap that people do with scripted events, but when I was in that Pelican and FoeHammer was tossing out orders and the music kicked in heavy and the UNSC Marines and I hit the beach with guns blazing against a giant Covenant force. Well, that was probably the one major event that kept me into gaming for all of this time.
However, I want to say that runner-up, if not tied with this is, A Chilled Night from Otogi: Myth of Demons. It is in my mind the single greatest one on one showdown in any videogame. Absolutely stylish, challenging and brutal. There's a certain poise and elegance to Otogi and that mission holds everything I love about the game in high regards.
As far as newer games this gen (I'm going to avoid older games), I want to say that Act V of the first Gears of War where you're on that train and fighting forward has to be one of the coolest missions ever. I think this might be the pinnacle of this current generation, even as far as endgames though. Sure beats riding a Brumak. Who the hell OK'ed the ideas for that sequel. :roll:
The Covenant mission from Halo 3 is also really awesome. It takes everything awesome about Halo, amplifies it and then raises it all to a maximum.
Vermire until the final showdown in Mass Effect was probably one of the best endgames I've ever played. Very awesome final showdown and endgame.
Gerudo Desert in Twilight Princess is also the coolest portion of that game. The boss fight in that dungeon is absolutely insane! The Yeti house is really unique too. Great level design in Twilight Princess overall, it's packed with more content than The Wind Waker that's for sure, even if I think WW is more charming.
