Outside the combat being auto lock on I just flat out love it. The puzzles are good. They aren't difficult, but they are varied, interesting, and elaborate enough to feel satisfying, the atmosphere is ****ing ace, the boss battles are just *drool* status, although Prime 2 has better bosses, the variety is there, and the entire design of the experience is built in game. You feel isolated in that game, the world feels like an environment instead of a level(unlike say Mass Effect 2s missions), and while the story isn't exactly good(ugh videogame stories) I like how it's told.
If I judged the game entirely on its combat. mmm I could see myself calling it a bit weak. That said the shooting itself is fine as there is enough of a variety in enemies to make some segments a lot of fun(Pirates), and the environments in that game were just drool worthy. Few games make me want to explore like Metroid Prime does. Few franchises do all that while providing me with satisfying boss fights quite like Metroid in generally(except for Prime 3, that **** was legit weak).
Basically Metroid Prime is the FPS, that does just enough to make it feel completely different from the other FPS games and it's freakin Metroid. I have a soft spot for that series and game. Though now I am interested on what you didn't enjoy about Metroid Prime(actually I was going to ask in the trilogy thread, but went and got something to eat instead).

I only have 3 problems with Prime that keep it from being top 10 material.
- Combat - The combat is just not very good. There's plenty of variety in weapons and enemies, but the lock on and general clunkiness of the controls kinda ruin it. Which brings me to my next issue:
- Controls - The gamepad has 2 joysticks. Use them. For the platforming, being able to look around while jumping is essential. If you're jumping down, you have to hold the right trigger and look down, and when you're done, it centers. There's a lot of leap of faith stuff going on because of it. They controls are usually fine for combat, but if you have to turn fast, it can be an issue. The Ridley fight is a good example. You just simply can't turn fast enough at times. Also, if enemies are above or below you, it can get almost as annoying as leaps of faith.
- Respawning enemies - Possibly my biggest issue. As I said earlier, I don't think the combat is very good, so the enemies respawning as often as they do got really tedious. I would make a lot more sense to have them respawn when you left a zone rather than when you leave a room and come back.
It's quite frustrating actually because of how close to perfection it is. If the controls were better, and enemies didn't respawn until you left a zone, the game would easily be top 5 material.
Everything you said is spot on though. Atmosphere, exploration, and storytelling are fantastic, and second only to Morrowind.
