*SPOILER WARING* THIS INCLUDES TALKING ABOUT THEMES FOR DUNGEONS
Probably gonna have to go with the Stone Tower from Majora's Mask. The idea of flipping the whole dungeon was awesome, the stone guards were impossible, and the two cyclops were inventive. And, the boss was sweet. Come on, how many bosses have three ways to kill them?
1. Using giant's mask (normal way)
2. Using Fierce Diety (easiest way)
3. Using regular link, arrows, and skill (challenging way)
And, we cant forget some of the other dungeons I like:
2. Jabu-Jabu from OoT: So cool having to carry a person to hit switches and such.
3. Fire-and-Ice dungeon OoS: Awesome having to freeze the fire on the floor to cross.
4. Forest Temple OoT: I loved the turning walkways inside this. Pretty sweet if you ask me.
5. Water Temple MM: One of the few dungeons without many keys. I love the idea for it (even though it took me forever to complete). I mean, turning water spouts on? So crazy, but it worked.
Stone Tower, of course. Fighting the Garo Master feels like a fun game of "who's got better sword skills?", especially at night (it looks really cool). And using all of your transformations to get by, flipping the tower, fighting Gomez (the bat boss), fighting the cyclops guards, and using the Giant's Mask during the Twinmold fight was awesome (what other Zelda game lets you fight two bosses at once?). On top of that, you get the Great Fairy Sword if you find all of the stray fairies ;)
Stone Tower, of course. (what other Zelda game lets you fight two bosses at once?).

Well, your wrong in that comment. OoT does, when you fight Koume and Kotake. But the battle was sweet.

Ahhh yes, I'm quick to forget that one ;) Twinrova was possibly one of the biggest pains I faced. Not that hard, but mess up the combo and it takes forever
My top 5, in this order are:
1. Stone Towers Temple (Flipping an entire dungeon upside-down is awesome)
2. Tower of the Gods (I just like the whole feel of the dungeon)
3. Spirit Temple (Egypt makes for some good inspiration)
4. Snowhead Temple (Awesome pillar raising and Goron jumping action)
5. Earth Temple (Everything but the boss was great, and that huge mirror puzzle near the end was awesome)
I liked the first dungeon in ALttP (the castle) It kinda had a stealth kind of feel to it, you know? Then blowing through on the way to Aghanim with more power was fun. Espescially the boss fight.
Otherwise, the Fire Temple from OOT was pretty fun (I like fire!), featuring a semi-useless, yet awesome weapon the Megaton Hammer. Volvagia was a fun boss fight, too.
I love the stone temple, for the same reasons the others have stated. My second favorite would be ganons tower from wind waker because of reliving and redoing the other boss battles in the game (but in black n white, except for link) and batting phantom ganons magic ball thingies back at him is just so nerve wracking but fun.Game_Hunter44I agree 100% with this whole comment. The stone temple was awesome. But i thought that Playing all the bosses in WW was fun, plus all the puppets that gannon used were cool, which i thought was even harder than ganon himself.
Here's how I'd rate the 3D Zelda dungeons from 1 to 5. 5 being the highest. This is just my opinion, so don't kill me.

Hmmm...hard call...hmmm...I got it!
The Water Temple (gasp). Why? Because it was probably the most challenging Temple that I've ever seen in the Legend of Zelda series, and I like a good challenge. What dissapointed me about the Temple though, was Morpha, it was such an easy boss and I expected something a lot harder.

I'll do ratings,too:(1-5)
ALttP:
Hyrule Castle (1)- 1 (Short,easy,and boring)
Eastern Palace- 3 (Not hard. The boss can give you some trouble if it's your first playthrough)
Desert Palace- 3 (See Eastern Palace)
Tower of Hera- 2 (Way too easy, but I gave it an extra point for the boss. It's tough when it starts moving fast)
Hyrule Castle (2)- 4 (I liked fighting Aghanim, but it was easy)
Palace of Darkness- 5 (One of my favorites in the game. Boss is challenging)
Swamp Palace- 4 (The boss was too easy,so -1 point)
Skull Dungeon- 3 (Boss was frustrating, and it was very confusing)
Theif's Hideout- 2 (I dunno why,I just never liked this one)
Ice Palace- 5 (Challenging and very long. The boss was a little hard)
Misery Mire- 4 (See Swamp Palace)
Turtle Rock- 1 (Oh my God,why does everyone think it's so hard? It was incredibly easy for me)
Ganon's Castle(or was it tower...)- 5 (I thought it was actually harder than Ganon)
I'll post OoT,MM,and WW ratings tomorrow.
Uh, I don't think we were really including bosses in our ratings.I'll do ratings,too:(1-5)

BTW, Turtle Rock is really hard, there's no way it's a 1.
Here's OoT:
Deku Tree- 1 (Good for starters, but it gets way too easy. Even newbs can handle Gohma easily)
Dodongo's Cavern- 1 (Again,it's good for starters,but it's just too easy)
Jabu-Jabu's Belly- 3Â (The first dungeon that gave a challenge. The boss makes you move around a lot)
Forest Temple- 3 (The boss was fun. The actual dungeon will give some people trouble)
Fire Temple-Â 1 (Easy and boring. So was the boss)
Water Temple- 4 (A good challenge. I still have trouble on it. The boss is easy, though)
Shadow Temple- 3 (Long, but it's easy. The boss is kinda hard)
Spirit Temple- 5 (My favorite one in the game. The boss was fun, like Phamtom Ganon and Barinade)
Uh, I don't think we were really including bosses in our ratings.BTW, Turtle Rock is really hard, there's no way it's a 1.
metalsamurai
Meh,whatever. What's a dungeon without a boss?
I thought Turtle Rock was easier than Dodongo's Cavern(nothing has beaten the Deku Tree yet),but that's just me
If no one objects I'd like to resurrect this topic, Because of the fresh release of TP, the fact that I wasn't around the first time this was up, and for some reason I can't make a fresh one.
My favorite is The Arbiter's Grounds for 3 reasons: 1. The single most unique weapon in Zelda history, key and platforming object since the hookshot. 2. The boss is based off of one of the oldest and coolest enemies in the Zelda Universe, only with the addition of some droconic features. And 3. It's the only dungeon I can remember that Link went into with the intent to obtain something to further his quest, 1st dungeons not counting of course, cause you ended up with something anyways.
Who's next?
