Depends on what you like, what you most feel like playing, what you're looking for in a game right now, and several other factors.
For me, even though I really like the Assassin's Creed series, I found AC3 quite boring. Â Boring enough that I couldn't even beat it before shelving it for several months now with no interest in going back.
Far Cry 3, now that I loved. Â Terrific campaign, huge open world to explore, tons of quests to complete, lots of items to collect and upgrade; just an awesome game, IMO.
At one point I was playing both at the same time. Both are great games.
If I had to choose between the two I would say Far cry 3.

I got AC3 on release date and I finished FC3 today.
AC3 is a good action game but as an "Assassin's Creed" game I was disappointed. I didn't liked the main character as I liked the two previous assassins, I didn't like the story and there were no tall buildings to climb (and that is a major thing on an "Assassin's Creed" game).
FC3, on the other hand, is a huge improvement from FC2. It ain't boring, the world is vast and has a bunch of things to do like hunting, exploring or just killing pirates. It also has some RPG mechanics like a talent tree that you unlock and things you have to craft by obtaining loot from your hunts/scavenges. The characters are amazing (the villain Vaas is probably one of my favourite gaming characters ever, it only deserved more screen time) and the story is very good aswell.
Therefore I recommend Far Cry 3.

yeah I loved the combat in this one but yeah the main character was kinda lame in comparison after playing Ezio and the ridiculously tall buildings and the ones that had to climb inside that had like a 'platformer' kind of feel to them to get to the treasure. I miss that. But it was a great game, even with the glitches, I just wish the end wasn't another WTF moment.
This is a tough one, dang... I'm gonna have to go with AC3 I think though. I absolutely adored FC3 but AC3 I just really fell in love with.Â
Far Cry 3...no question. It was my game of the year! My son thought that about AC3 til he played Far Cry. Get it...get it NOW!
I haven't played either, but on past experience AC gets repetitive/boring after awhile.Â

Ya know, after only one single playthrough of FC3, I let my friend borrow it, and in exchange, I would borrow Halo 4 from him. Worst game-related mistake I have ever made. I hated Halo 4 with a passion, and I haven't had my copy of FC3 in 4 months. I still have Halo 4 in my possession. I am dying to get FC3 back.I can't speak for AC3 but FC3 singleplayer is deep and satisfying. I usually do not replay a game but FC3 made me restart.

Far Cry 3 is my fav shooter this gen its amazing.

Why's that? Far Cry 3 was a bore. It was an unpopulated jungle setting with a handful of wildlife to hunt, so there was little to nothing to do outside of the main missions which got repetitive very quickly. Assassins Creed 3 was riddled with bugs and glitches some of which almost rendered the game unplayable. It also got quite boring from the lack of diversity in missions which is what Assassins Creed has suffered from since the first game. The multiplayer in both games never have a decent enough community to bother trying matchmaking.
Because FC3 was an amazing graphical and technological accomplishment on the current gen system. Just because you don't personally care for something doesn't make it bad. I hate idiodic jumping and shooting like a bunch of 5 year old kids on their beds with cap guns but I don't look for every thread about Halo to make the point! Just because it wasn't your cup of tea doesn't mean it wasn't a good game.
