Most likely Master Chief. It may not seem like the best answer because he is such a simple character but reading the Halo novels (gonna get hate for this) helped to fill out his character more and make him more human, or about as human as a 7 foot tall man in a ton of armour can be.
Brucie(GTAIV): He is just such a douche it is mega funny - it was almost worth playing through GTA just to here him talk Master Cheif(Halo's): He is just subtly badass. Fawke's(Fallout 3): He is just a huge monstrosty wielding a sick turret, its unreal Colonel Hoffman(Gear's): He's like the video game version of Clint Eastwood, super old dude ready to kick ass.
Runner-ups: Cloud (Final Fantasy VII), Riku (Kingdom Hearts), Auron (Final Fantasy X), Tidus (Final Fantasy X), Balthier (Final Fantasy XII), Big Boss (Metal Gear Solid 3: Snake Eater) and I'm sure there are others I'm forgetting.
Sonic the Hedgehog is one of my all-time favourite videogame characters. You may laugh at me for that choice, but I grew up on the Megadrive Sonics - he was, and still is, my hero :P
