I can only speak for games I've played, so I can't comment on Mass Effect and Bioshock, since I don't have a 360 yet, but IMO the best stories I can think of were definitely Final Fantasy VII and the 3 Metal Gear Solid games.

While Snake is a better character who we all know and love, I think the gameplay in MGS2 was phenomenal. MGS3 is good, but the camera sucked on the original version, and the whole stamina thing really annoyed me. Rations don't give me health anymore - WTF? It was also super annoying, having to do all the medical repairs, especially when in boss fights, i.e. fighting The Fear in the woods. Ow, crap, an arrow-time to heal. Ow, another arrow, let me break out my medical kit again. Good Christ , was that ever annoying. In all fairness, I haven't finished MGS3 yet, since I sold the original and bought Subsistence, but so far, those factors have really been detrimental to my enjoyment of the game. With the first two games, I was hooked - staying up all night playing the game, almost getting fired, because I was falling asleep at work, despite the fact that I took 10 caffeine pills. MGS3 hasn't done that for me yet. I'm hoping MGS4 will be better. I also have Portable Ops, but haven't really played it much yet, since I want to finish MGS3 first. I bought the PS3, specifically for MGS4, so I hope it doesn't dissappoint. I do think the MGS series, in general, has the best storyline of any video game ever made, which is why I told the 360 to go F itself.
