The Zoras were frozen there to, and the Rito are the evolved form of the people who lived above the clouds in Minish Cap (Bolded bits suggested by someone else, I think his username was Allen_t3h_n00b or something like that. He's still around here somewhere, I'm sure he'll show up eventually :) ).

So after the bubble disappeared and the great sea swallowed Hyrule, the Zoras were released into the ocean and this explains how Zoras exist in any game post-Wind Waker.
