Because at the beggining of the movie, he was claimed by a group of people to find the man who stole the money and kill him... the he killed those two and make on his own.
i didnt get the ending either...actually, i didnt get the whole damn movie
why was that dude killing everyone? who was he working for? what relationship did he have with the money? who the hell were those two guys that were in that office? (both of which that guy kills)
honestly, i hated this movie. even if i did understand the story, it just wasnt that good. i cant even imagine why this got nominated for best picture, let alone win it

Maybe the guy was a psycho... He want's the money because he want's it, moreover he wasn't working for anyone.
One of the guys at the office was de owner of the money I think, he make's a deal with the other mercenary (the one who use a hat, he knows the killer from vietnam).
He didn't kill tomy lee jones because he didn't see him...
He dind't kill him because he throw a coin, and the face of the coin shows up... If you look carefuly at that scene you will se the coin with the part of the face up.
